Yup, Gmail's POP3 is (and has been for at least a year) buggy, as I've pointed out in many of my articles / microsoft.public.pocketpc posts. That is, it makes all already-fetched, but still online (not deleted) mail invisible upon subsequent fetches; this is why Messaging doesn't display mail that has already been fetched.

There is, unfortunately, no fix for this, except for switching to a completely new mailer client that doesn't remove the mail that doesn't exist on the mail server from the view.

Of the alternate clients, I recommend Qmail the most.
